Only the cattle and the spoil of that city Israel took for a prey unto themselves, according unto the word of the Lord which He commanded Joshua.

The Israelites kept the animals and other things from the city for themselves. This is what the Lord said they could do when he gave Joshua the commands.
But the Israelites took the valuable things and the animals for themselves. That was what the Lord had told Joshua.
But the livestock and the plunder from that city the Israelites took as spoils of war for themselves, according to the word of the Lord that he had commanded Joshua.

Joshua didn’t lower his outstretched javelin until the sacred destruction of Ai and all its people was completed. Israel did get to take the livestock and loot left in the city; God’s instructions to Joshua allowed for that.
